The Pro version of the WordPress File Manager plugin supports WP Multisite. 

Using the WordPress File Manager plugin in a Multisite environment means that the list of downloads will appear differently for each site, and each site will have a separate installation folder.

Keep in mind that each activation within the multisite environment requires a new license!
